2009 - Hired as bench coach for the Houston Astros (started 2010 season).

2013 - He joined the Yankees organization and became manager of the Charleston RiverDogs, the Tampa Yankees and the Trenton Thunder.
2016 - He became the manager of the Scranton/Wilkes-Barre RailRiders (Yankees).

2017 - After the season he was hired as the Oakland A's first base coach.

He appeared to be in line for the manager position with the New York Yankees to start the 2018 season; however Aaron Boone was given the position over him, at which point he left the organization.
He ordered the Diamondbacks pitching staff to intentionally walk Barry Bonds throughout an entire 3-game series against the San Francisco Giants. Bonds was on the verge of hitting his 700th career home run and Pedrique did not want to happen at Bank One Ballpark. The move was high criticized in the media.
2007 - He signed Jose Altuve for the Houston Astros ($15,000 signing bonus).
